Atkinson pulled up with his hamstring immediately following a delivery of the fourth over during the morning session.
The touring camp reported the 27-year-old reported "discomfort" and required time away from the action in order to be assessed "during the day".
The series decider of the series in Sydney begins this coming Sunday.
England have already lost fast bowlers one seamer to a knee injury and Jofra Archer because of a side injury on the current trip.
